Changing the pot, even with a vintage replacement, will likely reduce the value of the guitar. In my opinion (and likely yours) the store needs to either allow you to return the instrument or reduce the selling price to something you are comfortable accepting. Unfortunately, there is no rule that I know of that would allow you to estimate the reduction in value a replaced pot might cause.
This is definitely a difficult situation. If you like the guitar, try to get them to compensate you for this defect. If you don't like the guitar, make them take it back. A chain store should stand behind their merchandise and they should have never let a guitar with a defective pot be sold in the first place.
